Injured Wing, Photos Included
Look like keratin type cysts/tumours. They tend to crop up repeatedly, much like warts have a tendency to do on some people. They will probably re-occur and do more damage each time until she loses function in the wing. At least thats the end result i've observed.

Somethings Wrong
Definitely scaly mite affecting the cere and the feet/legs. She is moving constantly because of the pain and irritation/swelling from the mites attacking her. You need to purchase some ivermectin and place one drop on the SKIN of the back of the neck. You can also treat her feet and cere by coating them daily in either vaseline or paraffin oil, i prefer paraffin oil for no particular reason - just do. Either works, but it is the ivermectin that will actually kill the mites and it will work fast. Go get it from your nearest vet.

Strange/worrying Behaviour During The Night.
Seriously? We talking about the same bird here? This is gonna sound critical no matter how nicely I put it, so take it with a grain of salt as im not out to attack or criticize. But budgies are BIG TIME night fright prone. Be hard pressed to find someone on any budgie forum who hasnt either experienced it with their birds, been scared being woken by it or witnessing it and not being able to calm them (all you can do is turn lights on and wait), or by losing much loved or prized breeding/showing birds with broken necks and other injuries from a night fright crash.

Strange/worrying Behaviour During The Night.
Eyes - is she a pied? Not really concerning either way, just curious. Crashing at night - night fright. Cover the cage, make sure it is not accessible to rodents, bugs, moths etc and if that fails consider a night light. Transport - a small cage with a single perch, covered (in a cool ventilated car) is fine. Box is generally more stressful i find and harder to get in and out of, no?

Females Cere Never Changes- But She Goes Through All The Motions..
I've never experienced it myself, but having said that I can take a wild guess and say it is possible she has limited or perhaps missing ovaries or reproductive organs. Reason for suspecting this is related to the fact she has not appeared to go through the hormonal changes in cere, nor has she laid an egg. Only a guess I doubt that she will ever breed and most breeders would not have given her so many chances to produce nothing. Not that im being critical, I would likely have done exactly as you have. Just saying I know breeders who will sell a hen at the first sign of trouble!

Need Help With Splayed Legs-Again....
What sort of bedding do you have in the nest box? Wooden base? Plastic base? Smooth surface? Grippy surface? You should be able to see the babies trying to move, an improper base will be noticeable because babies who cannot get a proper grip tend to lean on one leg (or tuck it under them) and then "sweep" outwards with the other one. More often than not they move in circles rather than move forward like they want to. The 'sweeping' leg becomes the splayed leg as more and more it tends to stick out in an attempt to get some footing while the other foot stays under to balance. In the worst cases, they just lay there on there stomach or back with both legs splayed out. Pictures? The only thing we can recommend is that you hobble/tie up all affected chicks. Its quite tricky as too tight a hobble cuts off circulation, rubs skin off or causes swelling and too loose a hobble falls off.

Agree with CW, looks cobalt to me as well. You dont get that sorta green on a YF sky, you get lime green. That looks an off shade of dark green and the blue looks cobalt.
