My hen has layed another 6 eggs (her first chicks left the nesting box already). And I would like to remove them (they are probably not fertile anyway, because the male wasn't in the same cage for a long time) and she looks very tired and I think she needs some rest.

Can I just take them away? Could she have any problems then?

No, she won't have any problems with that, as long as you take the box as well! She might lay an egg on the floor, but she shouldn't sit on it, and then she should go out of condition

Zebra has she had more than one round? if so I would take away the box but leave her in the breeding cage to recover for a week or two before putting her back in the flight.

These were her second eggs, I've taken the box with the eggs away last week already. And she is in the flight cage now (I didn't know it could be a problem for her), but she looks okay and happy to see her "boyfriend" again :) . But thanks for an advise, I know for next time :)
