April 11, 200916 yr I'm no expert, so feel free to disregard my comment for any more well informed replies but I can't see any problem with leaving her in the breeding cage and treating her scaly face at the same time, especially if it's not a bad case. Is she otherwise in good health? If so apply the scaly face treatment as directed and assuming that it's a mild case it should clear up quickly with treatment.
April 11, 200916 yr I would just ivermetin her and let her go, i am assuming it is a mild case so it will clear up in about a week and she should be fine. I would also treat the cock to make sure he does not get it

Considering you said she is in good health but your description says otherwise........I would remove her from breeding altogether and treat her. Put her back to breed in a few months.
